Why would it be a security issue? Your main concern should be why FTP is enabled in the first place over SFTP. Using good TLS/SSL encryption, extra strong passwords and with something that prevents brute force attacks i.e fail2ban should be more than enough to fight off all average phishing and attacks.

comment Taking password letters not whole one, is this secure?
Normally sites like the ones displayed will use multiple layers, like a user ID, then a password which you type in full, then a secondary password that you type partial which is very secure if its just one layer then its not secure - but they could have additional security questions when you get it wrong, which might make it a little more secure than displayed. Depends on what its protecting really :)

Sounds like your customer has either been key logged (doubtful), or the more commonly your customer has signed up on various registrations sites using the same password as the password to access the email account. Alot of sites don't hash the password correctly and their databases get stolen without the webmaster even knowing..
