comment Why does chrome connects to MarkMonitor (always on startup)
Hmm...But why does it connect even if no website is open? Just a window with base tab. (I've disabled auto-suggest for address bar) Firefox does not do any such thing until website is opened.

Well I have written a mail to the provider and awaiting a reply. Lets see if their reply holds something of value.

"Also none of my files seem to have been affected or altered"... Ok, I'll qualify that it is based on randomly selected samples.

It is not "only" HTTP authentication. It is the first level to the each sub-domain. And documents within are authenticated by a well tried and tested php based authentication solution.

As pointed by Ramhound, being on shared host limits what I can do. I have sent an email to providers to garner more info and awaiting a reply. Thanks!

Guys, any idea how (nseindia.com) could have implemented a protection which works somewhat this way: You go to their website and search for a quote, lets say, RELIANCE. We get a page displaying the latest code, on analysis we find that the query being sent across is something like: nseindia.com/marketinfo/equities/…. But when we directly copy paste the query in the browser, it returns "referral denied". There could be some help for me here.
